Just did a fresh install and the nav.php is missing form the lib directory as well as the gallery.php.
Is there any particular reason? Where can I find more information about this?

Generally you can find a pull request for it, if not look at the commit history.
Remove nav walker and Bootstrap navbar
Remove Bootstrap gallery
