I like the idea of having it removed by default and having documentation on how to integrate it. I usually end up removing it so that I can use the Foundation front end framework. Just a personal preference.
Submitted a PR that has includes the option for removing Bootstrap when creating a new project:

Bourbon for example. Its so lightweight and the latest release (5.0) is awesome
I use the bourbonySage fork actually and i cant wait to test bourbon with Sage 9!
We’re closing this thread as it’s served its purpose. Polls are usually a bad idea 
We’ll just be going with a solution to remove it via a Composer script.
