Is everything working with WooCommerce out of the box?
Can I just put the templates into the themes/sage-theme/WooCommerce and it works?
Is the duplicated header stuff still a thing?

Adding in blank header/footer/sidebar templates will prevent any duplication.

You should also increase the priority of the wrapper as some of its plugins override the template later than the wrapper: https://github.com/roots/sage/pull/1530

Overriding the templates by copying them to the theme works fine.
